Not 100% sure but my old MK5 1.6 sxi did a similar thing (or sounds like it).
then a few days later the coilpack packed up.

The lamp flashes to warn the driver that by continuing to drive you risk damaging the catalyst. Driving with a misfire introduces unburned fuel into the catalyst which then ignites within the substrate causing the catalyst to overheat. This can lead to reduced catalyst efficiency at best, or substrate collapse at worst, the worst case leading to poor engine performance due to excessive back pressure. Amazed you see no fault codes when interrogating fault memory. For info, 'generic' scan tools only display confirmed errors, i.e. MIL lamp permanently ON.

its a few days old now but try the pedal test

    on the mk5 its easy

with keys OUT of ignition, press both accellerator and brake pedal and keep them pressed down until we're finished

turn the key to the 2nd click (ie ignition) lights on dash etc - DO NOT START ENGINE!

mileage display will turn from current mileage to display any fault codes stored

ECN will appear in the top line followed by
    050300 for instance

Ignore the first 2 digits - this is a version number
the last 4 digits relate to the code so in this example the code would be 0300 which relates to
P0300 - random multi cylinder misfire - which is usually the coil pack

Goin by your description I expect the codes to be anything from 0300-0304 or 0400-0408 relating to an EGR fault

If theres more than one code, it will be displayed one after the other, until the mileage display returns - signifying no other codes are stored
