Have a similar need myself...some sub manufacturers have specific covers which I assume fit the shape of the raised sub correctly, otherwise I am thinking of using a long bolt with a section of thin metal pipe (B&Q etc sell this type of thing) between the perspex and the MDF/box. Cut the metal pipe to the length you need to raise the perspex above the sub.

Only thing I came up with that wouldn't look too bad - you can get (I think) cromed or shiny steel tubing which may look quite good - would rather find some nice bolts though too, perhaps some chromed allen-key ones. Don't tighten too tightly against the perspex or it'll crack though.

You could cut some small shaped MDF bits and do something similar I reckon too.
